Oh, certainly. I almost have thirty at this point in time, and I've never noticed any sorts of ill effects after removing my Pokemon from the PCs. If you're uncomfortable with that, they allow you to have as many on you as you can handle within city limits-but you can only have six at a time while you're traveling.
